I always felt extraordinary abilites are not affected by any magical spell since it says they are not affected by any spell that disrupt or negate magic.If you feel in your campaign that protection from evil affects an extraordinary ability.I say ok its your campaign.

We could always make spells. Stone Bones from the spell compendium provides a good base line to work with.Its gives +3 Natural Armor Bonus for 10 mins.
